I just tested it in NintendulatorNRS and changed its mapper to 406 + iNES 2.0 with 32K RAM.
Works fine. I attached IPS patch to apply over the original ROM.

Looking at ROM address x7866A there's a routine to erase chip , lol.

Did they think this will erase PRG RAM? XD

Either way, the 74HC00 controls PRG RAM /CE and thus the graphics are scrambled because it is not true MMC3 I guess.

But then there's one without PRG RAM, too. Just AX5202P which is a MMC3 clone without any other logic inside.

Are you sure Haradius Zero  is good dump? I tried all MMC3 clone mapper and none is working.
How did you dump the game? Because according to PCB it is MMC3 with PRG RAM (256K) and 74HC00 (I don't know what it is for).

I have here the translation of Star Ocean: Blue Sphere that was posted and quickly removed from romhacking.net, should I post the .ips file here?

The translation is far from complete and buggy. Someone leaked it without author permission.
